Quests are given to you by NPCs all over the region, these quests will request you to catch or faint a specified amount of a particular Pokemon. for example "Catch 1 Charmander" or "Faint 10 Pidgey".

Once you complete the quest it will automatically give you the rewards, these rewards grant you Money, Happiness to your whole team and Trainer XP. You can then return to the NPC to reactivate the quest for an unlimited opportunity to earn those rewards.

You can check your active quests by pressing the J key, these will also show how far you have progressed with the quest, you cannot abandon a quest at this stage. so if seeing active quests bothers you be careful accepting difficult ones such as the Gyarados quest given by Amelia in Training 1.

Missions:

Missions differ from quests, Missions are more related to story/progression and are currently only used for beginner tasks, such as collecting your starter and the free poke balls both found in the lab. the "reward" for completing these missions is not being prompted by the "noobook" when entering a map or joining the server.

In Pallet Town there are quests available for "catching" each of the starter Pokemon, if you accept these quests before you claim your starter you will gain the rewards of the quest. a good way to start with extra money for those who know.
